To be honest you're kind of all over the map with those clearances. They should all be within the range, especially considering this rework was just completed.

I measured the shims and I can get the exhaust valve clearances in spec with some spare shims I borrowed. But the intake is a problem.

The intake valve spec clearances are 0.40 to 0.45 mm. My intake valve clearances and shims are:

#1 0.310 mm clearance with 1.230 mm shim
#2 0.450 mm clearance with 1.363 mm shim
#3 0.660 mm clearance with 0.903 mm shim
#4 0.440 mm clearance with 1.245 mm shim

I think #2 and #4 are good. The calculated shim sizess for the others are:

#1 needs 1.108 mm shim
#3 needs 1.131 mm shim

Those are smaller than the smallest that I can buy (1.3 mm). Does that
mean that the valve seats were ground too much? What are my options?

Sounds like that may be the case. I've heard of people sanding down shims by hand but I don't see how it's remotely possible to get a true surface doing that. It would probably be possible for a machine shop to cut a couple of shims down to a custom size for you though.
