I pulled a cable from the back of my radio over the side of my glove box, so mine sits out of site and I didn't have to drill any holes. My head unit controls the iPod so I don't need to touch it.
I suppose in your case though its just an aux-in with no head unit contols and you need access to the iPod. I would run a cable under the center console and come up through the e-brake opening with a cable to plug into, or come from the back edge of one of the carpet side panels.
