Just to add to your worries...
I guess if the standard exhaust won't fit, it won't fit ... but, try and do whatever you can to use the original headers. I have freinds who race vtec Hondas, and word is that Honda really knew what they were doing. It's easy to loose 15-20hp from a vtec engine by messing with the standard exhaust. Even supposedly 'improved' aftermarket headers bring worse results than standard Honda headers.
Seriously, cut another hole in your floor and firewall, if that's what it will take to keep the standard exhaust.

It's completely banished from my head the idea I once had to do a similar thing.
